Magical Girl Witch Trials opens with high school student Emma awakening in a gloomy prison cell. She turns out to be one of 13 girls forcibly brought to a complex on a remote island. An owl appears and declares that a witch is hiding among them and must be found. The captives are told that they will spend the rest of their lives here if they fail to expose the culprit in a formal trial. The key task is to study your companions in misfortune and prepare for the upcoming confrontation.

The gameplay of Magical Girl Witch Trials revolves around exploring the prison to collect clues and information. Communication with the remaining 12 captives provides the basis for building a case and understanding the unfolding mystery. During the trial, the player uses logic to collate the facts, determine the type of magic the witch is using, and systematically expose her lies. A correct verdict leads to the execution of the culprit, moving the main plot forward.

The decisions made by the gamer during the investigation directly affect the plot and the relationships of the characters. The development of the story depends on the selected lines of dialogue and the actions performed, opening access to several endings for the entire group.
